... whereas awarding them the penalty would also have given them the lineout.
He trudg’d along unknowing what he sought,
And whistled as he went, for want of thought.

I've just watched the video for the first time...is it just me or does anyone else think there may have been a sneaky stamp on a prone player as the English player passed the ball away from the 'ruck'?

Not so sure from that angle. To me looks like he was maybe slightly unbalanced while take a step to pass.

Edit: My mistake, you indeed hear him shout "advantage knock-on" as Daly kicks.

Right, then the green players are off their feet competing for the ball, then NO says "leave it", they respond to his management and the ball is played away and advantage (from the knock-on) is gained by the kick, we don't have to stop the game, happy days.

The point being, the offending team can and should still compete for the ball to prevent advantage being gained - as that is disadvantageous to them.

If they ignore him and recover the ball, he's only going to pull it back for the scrum. So what's his call of "leave it, green" - friendly advice? Or will he give white a penalty for green's disrespecting the ref..?

I think a couple green players are off feet, and that's why he tells them to leave it.

NO says something at 1:03:40 on the run to the LO.

I think he says 'you were off feet'
